I’ve always thought of Skaven ships as being sort of like the fantasy equivalent of 40k Space Hulks - big almost derelict ships which barely function anymore.

Some of their largest cities belonged to other races, originally.

A Skaven’s Navy would be a varied thing.
Dozens of scavenged ships and rickety rafts filled with chittering clanrats for the minor clan leaders…
Giant barges buzzing with flies and seeping pus and ooze for Pestilens.
Stolen Nipponese, Cathayan, Empire and Araby ships for Eshin.
Massive clockwork doodads dripping in warpstone for Skryre…
Water chariots pulled by drowning rat ogres for Moulder, though they wouldn’t go very far. A cool Moulder navy weapon would be catapulting boxes and jars full of rats at an enemy ship. Tie it up for awhile.

I guess there could be some kind of underground port. Wouldnt be to hard fro them to make I guess. That is what the DE do If I remember correctly.

Maybe the build them in some much island near Skavenblight (the swamps) then pilot them out to sea. Not every single piece of land mass in a swamp is all muck, some is solid Terra-firma. Even if they do steal them from others they still have to dock them somewhere.

Underground ports, Lustrian bases, Eshin in Nippon and Cathay, underground marshes, stealing Dwarf tunnels and flooding perhaps, or taking over DE waterways.

The Warhammer world is fairly sparsely populated.
It’s not hard to imagine that there is a rarely-visited inlet or river subsidiary near Skavenblight that the Skaven could quietly build ships in if they really wanted to.
